We know from studies of RNA virus evolution and fossil evidence of the most recent common ancestor of life, that the lineages connecting living cells to all other forms of life are quite ancient.
However, as we look more deeply into the fossil record of those early organisms, it becomes more difficult to assess their exact relationships, since the early micro-organismal forms seem to be represented by very small (frequently soft-bodied), unlaminated or highly porous structures which are sometimes difficult to attribute to a single domain (ie, Archaea vs. Bacteria). Here, to focus attention on the earliest known prokaryotic cell types in more detail, I discuss some new aspects of microbial eukaryogenesis. Since there are few living prokaryotes whose origins can be dated more precisely, it is not yet possible to make a compelling case for dating the emergence of modern eukaryotes before the middle Cambrian Epoch 2, which represents at least 1.75 billion years ago. That said, as we learn more about the first living bacteria, evidence suggesting an affinity with members of the Archaea appears to be accumulating.
As the field of microbial genomics continues to grow exponentially and as microbial ecologists strive to define the natural limits of taxonomic assignment within the three domains of life, new insights appear. In order to put these new observations into a phylogenetic context, a new study of the earliest cellular fossils has begun using a strategy with which most microbial evolutionary researchers are not familiar. In contrast to phylogenetic analysis based on ribosomal RNA genes such as 16S rRNA genes, analysis based on RNA polymerase II second largest subunit genes or genes coding for proteins known to be widely conserved, like beta tubulin, have advantages, especially for studying ancient symbionts where it is likely that 16S rRNA genes no longer represent a good gene marker of prokaryotic species.

I think, you know, more and more people are finding, you know, that they agree on certain parts, but, you know, we're still not exactly sure what's going on in other places. And, you know, I think that's just a, you know, just a reflection of how complicated life is. But I think the reason that there's, you know, a lot of disagreement is that it's a really hard problem to solve. You know, you don't have enough data.
We've only been looking at things that have a nucleus. There's plenty of stuff in the environment that doesn't have a nucleus. We're only looking at the cells that have a nucleus.
