Is there a main reason why they do this? I know they want to make things simpler for the programmer but I'm talking about the average user. If you were to program a new interface for people to write papers in then the whole structure of the document would change. I think that if you've ever tried to create a paper based report and then go back to it after a few months then you would realise how much easier it is to work with paper based documents. There's no need to think about the file format or even what version of the program you're using. You just write it down and put it somewhere where you can see it every day.
A paper based report is a great idea, but I'm not sure I agree with your conclusion. In my experience, it's much easier to deal with files than paper. It's really hard to get the paper equivalent of the Microsoft Word UI out of your head.
However, for writing a paper report, I'd say that a lot of the reason for having a structured paper-based report format is to help you prepare the paper, and help you ensure that you don't miss any bits or that you don't accidentally forget to cross something off. The point of doing it in a structured format is to make sure that you don't make mistakes.
For example, say that you want to create a table of contents for a paper. You can just create a list of the sections that you want to be in your table of contents. When you're done you can look at the document and be sure that the table of contents is accurate, and that you haven't accidentally left out anything. If you weren't using a paper-based format you could end up with a table of contents that you were perfectly happy with, but in the paper version you can be sure that you haven't made any mistakes.
With a paper-based document you might have to do it manually. With a structured document, you can automate it.

Why do you package InDesign files?
I was reading this article and the comments on the post.
One of the commenters said that the InDesign team will not consider releasing their InDesign product as open source because it would ruin their business model. I agree that this is probably true for a lot of software companies, but it's also true for me.
I don't want to ruin my business model either. If you work at an organization that releases source code under an open license, you might be able to work on InDesign with the source code available to you. That's not an option for me. I'm not going to hire a programmer and I don't have a programmer at home. I would love to be able to write a little script to fix the problems I encounter, but I can't write it. I don't know how to write a script, so I'm not going to write one.
What I can do is tell you why I package InDesign files, and I'm happy to tell you. I've been a professional graphic designer for about 14 years now. For most of that time I worked in-house for a small design firm that had an art director, a technical director, and me. I worked from home, and I wasn't happy there.
I was always thinking of how I could make my life easier. I'm a web developer, so I spent a lot of time trying to get things done with web tools. I learned to use InDesign, Illustrator, Photoshop, and Fireworks in a way that made my life easier. I was also spending a lot of time trying to learn how to use InDesign the right way, so that it would work better. It took a long time to get everything I wanted out of the software.
After about a year of working for a company that had a corporate identity, I was pretty good at what I did. The firm didn't want to make more money than they had to.
I'd go home, make up my mind about what I wanted to work on, and then come back to work the next day. I was at the office every day and I'd go home every night.
