We are taking a tour with a professional tour operator. They have offered a free upgrade to airfare (our original flight is too expensive, but they also have more competitive flights). Should we just use their tickets or buy from our travel agent? It will save us money, but I am worried we will not know what changes the tickets were made in, if at all. If we buy from our own travel agent, will we have to pay any difference in cost between the ticket prices offered by the tour operator and what we paid for tickets?

Travel Agent is the best option for you. If you book with Travel Agent then they will take care of all your details for a fee. You get a lot more services than booking direct because of their contacts and experience. But they charge a fee.
You will not get much information or any discounted offer on direct booking. Thats why they charge for those services.
The better options you got are through airlines. If you book it through airline then the travel agency will arrange your flights and hotel. This is very important when you are planning a huge trip because airline are expensive compare to other options.
It can never hurt to book direct for hotels unless the hotel offers a special service and you dont have to pay any extra fee for booking services. If you book it direct then you pay more. So you dont lose anything by booking direct. The most important thing that you wont lose money, because you are saving money.
So dont bother much and book it direct. In few months you will say that booking was a bad decision.
I have booked my hotel through airbnb once because I just wanted to try the site out before I paid. I've also gotten travel deals and discounts from people. People usually don't get to the deals.
I wouldn't worry about the travel agent if it makes sense for you personally but don't do it as a trend. I have done several trips abroad and I booked them through travel agents on every single trip. I only have direct travel booked one time and I really regret it. If you find it works for you, go for it but I wouldn't waste much time worrying over it.
